1) Semantic and name searches were carried out in the generated annotations using key words.
2) BLASTP searches of known, conserved sequences for 11S.
3) Annotations were manually screened for specific sequences selected from well-established bibliography resources.

ALIGNMENT OF AMINO ACID SEQUENCES
1. ALIGNMENTS by Clustal Omega software (http://www.ebi.ac.uk/Tools/msa/clustalo/).
2. ALIGNMENTS VISUALIZATION by Bioedit V7.0.5.3 (http://www.mbio.ncsu.edu/bioedit/bioedit.html).
3. Paired sequence (overlapping) reads were matched and joined to complete full-length sequences. Various mismatches in
the overlapping sequence reads were allow in order to obtain these full sequences.
4. Protein sequences derived from these final alignments were further analyzed for the PRESENCE OF PUTATIVE
FUNCTIONAL (BIOLOGICALLY MEANINGFUL) MOTIFS by the ScanProsite program
(http://www.expasy.org/tools/scanprosite), and to confirm the identity of the final (mature) sequences.

SEED TRANSCRIPTOME PHYLOGENETIC TREE
1. PHYLOGENETIC TREE was constructed with the aid of the software Seaview [Gou et al. Molecular biology and
evolution. 27, 221–4 (2010)] using the maximum likelihood (PhyML) method implemented with the LG model of the most
probable amino acid substitution calculated by the ProtTest 2.4 server [Abascal et al. Bioinformatics (Oxford, England).
21, 2104–5 (2005).]. The branch support was estimated by bootstrap resampling with 100 replications.
2. SELECTION OF SEQUENCES in the seed transcriptome based on the results of the phylogenetic tree. As the criteria for
selection, we designated their presence within the output results from the BLASTP (E-value=0.0 to e-14) alongside the
whole NCBI database, and their clustering with previously characterized 11S sequences in the phylogenetic analysis

STRUCTURE PREDICTION VERSUS ELECTROSTATIC POTENTIAL
1. Poisson–Boltzmann ELECTROSTATIC POTENTIALS were obtained using APBS (DeLano Scientific LLC) molecular
modeling software implemented in PyMol 0.99 (www.pymol.org ) with AMBER99 to assign the charges and radii to all of
the atoms (including hydrogens), which were added and optimized with the Python software package PDB2PQR. Fine
grid spaces of 0.35 A ° were used to solve the linearized PB equation in sequential focusing multigrid calculations in a
mesh of 130 points per dimension at 310.00 K. The dielectric constants were 2.0 for the protein and 80.00 for water. The
output mesh was processed in the scalar OpenDX format to render isocontours and maps onto the surfaces with PyMOL
0.99. Potential values are given in units of kT per unit charge (k Boltzmann’s constant; T temperature).

1. For DOCKING ANALYSIS of 11S protein, we considered backbone flexibility by using rigid-body ensemble docking with
multiple structures derived from NMR. The Fast Fourier Transform (FFT) correlation approach to protein–protein docking
evaluated the energies of billions of docked conformations on a grid. To obtain decoys by rigid-body docking, we used the
option ZDOCK for sampling at 6-degree rotational steps in CLUSpro server. Using Fast Fourier Transform, ZDOCK
searches for all possible binding orientations of a ligand along the surface of a receptor protein, optimizing desolvation,
shape complementarily and electrostatics. The top 2,000 structures, along with their ZDOCK scores, were used as
candidates of near-native structures. The docking score was calculated by considering several interaction properties, e.g.,
shape complementarity, desolvation, and electrostatics potential. For each docked conformation, we computed the
residues of the ligand within 10 A ° of its receptor. This RMSD computing analysis was done for all the 2,000 ligands in
this study. After clustering, the ranked complexes are subjected to a straightforward (300 steps and fixed backbone) van
der Waals minimization using CHARMM to remove potential side chain clashes. Best scoring was chosen as higher
possible model for proteins interaction.

SEED TRANSCRIPTOME IDENTIFICATION OF T-cell EPITOPES
1. Stabilization matrix alignment methods allowing direct prediction of PEPTIDE MHC BINDING SEQUENCES AND
AFFINITIES were used for both alpha and beta peptides: TEPITOPE (www.bioinformation.net/ted), Propred
(www.imtech.res.in/raghava/propred) (using quantitative matrices), NetMHCII (www.cbs.dtu.dk), Multipred (antigen.i2r.a-
star.edu.sg/multipred), CTLpred (www.imtech.res.in/raghava/ctlpred) (artificial neural network approach), and RANKPEP
(Position-specific scoring matrix, bio.dfci.harvard.edu/Tools/rankpep.html) which employ binding status scoring qualitative
prediction methods and were used for predicting T-cell epitopes. HLA class II binding peptides of Ole e 12 were also
predicted by inhibitory concentration (IC50) value based in quantitative prediction methods MHCpred (www.ddg-
pharmfac.net/mhcpred/MHCPred), SVRMHC (SVRMHC.umn.edu/SVRMHCdb), ARB matrix methods
(www.epitope.liai.org:8080/matrix), SMM-Align in MetaMHC (www.biokdd.fudan.edu.cn/Service/MetaMHCII/server.html).
Promiscuous peptides binding to multiple HLA class II molecules were selected.
Position of the epitope in each subunit is numbered at the
beginning and end of the sequence.

INTRODUCTION
Olive oil plays a well-established, beneficial role in promoting good health. Oil retains the compounds that the fruit develops in response to environmental stress, especially phenolic compounds. Moreover, virgin olive oil is an integral ingredient of a Mediterranean diet. Its nutritional and medical benefits are widely known and approved. Indeed, virgin olive oil has been used as a folk remedy for combating diseases due to its hypotensive, cardioprotective, antimicrobial, anti-hyperglycemic, anticancer, and anti-inflammatory pharmacological properties.
A subclinical inflammatory reaction has been shown to precede the onset of type 2 (non-insulin-dependent) diabetes. An olive-oil-rich diet is not only a good alternative in the treatment of diabetes. It may also help to prevent or delay the inflammatory reaction of the disease.
1) To investigate the anti-inflammatory effects of optimized olive seed flour in whole blood cultures from healthy and diabetic patients.
OBJECTIVE
MATERIALS AND METHODS
• Specialised flours were obtained from olive seeds isolated from olive fruits by the company Elayo
(Castillo de Locubín, Jaén). The flours were de-fatted by supercritical fluid technology (SCF) by the
company Fluysur (Castillo de Locubín, Jaén)

• The study comprised two healthy subjects and two diabetic patients. The subjects were unrelated,
recruited and diagnosed at the coverage area of basic area “Pedro Martínez” (A.G.S. NorthEast
Granada, Spain). Venous blood was collected from the cubital vein in 4-ml lithium-heparin tubes.
• 1ml samples of whole blood were incubated in 24-well plates at 37°C with and without flour extract
(25 μg/mL), and 1μg/ml Phorbol 12 myristate 13 acetate + ionomicine (PMA+IO), 1μg/mL
phytohaemaglutinin (PHA) and 1μg/mL Escherichia coli lipopolysaccharide (LPS) as positive controls.
• The production of interleukin 1(beta) (IL-1β) and inducible nitric oxide (iNOS) was measured by
Western blotting and further quantification

CONCLUSIONS
- Plasma samples from diabetic patients in whole blood cultures are hyper-responsive to inflammation induction by PHA, LPS and PMA+IO, as demonstrated by the increased levels of IL-1β and iNOS markers in plasma, and 3-nitrotyrosine production. - The addition of extracts from olive seed flour produced unequivocal signs of reduced inflammatory response, mainly in diabetic patients. This is likely mediated through modifications of the complex subclinical inflammatory reaction, and is witnessed here as reduced levels and/or biological activity of IL-1β, iNOS and presence of 3-nitrotyrosine. - The specific components of the olive seed flour ultimately responsible for this antiinflammatory effects are yet to be characterised. Such characterization will help to design new therapeutical approaches for these patients.

CARACTERIZACIÓN HISTOLÓGICA DE LA ACEITUNA.
En el caso de secciones de mesocarpo, se intentó realizar secciones de fragmentos completos comprendidos
entre el endocarpo y el epicarpo, conteniendo éste último. Como carácterísticas esenciales se observó la
presencia de una epidermis de grosor variable, una serie de capas subepidérmicas y un amplio panel de
células parenquimáticas conteniendo un número variable de inclusiones lipídicas, provenientes de la
cohalescencia de cuerpos lipídicos. No se observaron cuerpos lipídicos individualizados en el estadio
analizado. Se observó frecuentemente la presencia de inclusiones intranucleares, ya descritas por el grupo
de investigación en distintos tejidos del olivo con diversa incidencia en las distintas variedades analizadas.
También se observó en muchos casos la notable presencia de estructuras, recientemente caracterizadas
como peroxisomas. En este caso se observó un gradiente descendente en la presencia de dichas
estructuras entre las zonas del mesocarpo más cercanas al epicarpo y las más cercanas a endocarpo.
También se observó un gradiente en el sentido opuesto, relativo a la presencia de traqueidas y otras
estructuras como tejido conductores, ampliamente lignificadas en la cercanía del endocarpo. Se
observaron claras diferencias en la frecuencia de estos componentes entre las distintas variedades
analizadas, así como en parámetros como el número de capas subepidérmicas, el grosor de la cutícula, y
aparentemente en el número y tamaño de las inclusiones lipídicas presentes en las células del mesocarpo.
En cuanto a los tejidos de la semilla, fueron analizados independientemente fragmentos de endospermo + testa,
y de embriones de cada una de las variedades.
En ambos casos es notoria la presencia de células parenquimáticas con amplio contenido en cuerpos proteicos
y cuerpos lipídicos individualizados, en diversos estratos o capas de células. Es notoria la diferencia entre
la fina epidermis presente en los embriones, y las gruesas capas epidérmicas presentes en el endospermo,
en muchos casos con engrosamientos multicapa causantes de la amplia y diferencial ornamentación de la
testa en las distintas variedades analizadas.
CARACTERIZACIÓN DE VARIEDADES DE OLIVAR
AUTÓCTONO DE LA D.O.P. PONIENTE DE GRANADA
- Seed storage proteins (SSPs) are fundamental molecules for seed germination as an important source of carbon and nitrogen. Among the main four protein families that integrate SSPs, legumins (11S globulins) are widely distributed in dicots, and represent the major contribution to the pool of seed proteins in olive. - In the present study, we have used an olive seed transcriptome generated de novo by 454/Roche Titanium+ sequencing to identify a broad panel of 11S protein sequences. Among these identified legumin sequences, five were selected using their presence within the output results from the BLASTP alongside the whole NCBI database, and their clustering with previously-characterized 11S sequences in the phylogenetic analysis as the criteria. The selected sequences were identified as corresponding to the isoform 2 of the 11S protein precursor. - One of the sequences was used for further analysis. Individual acidic and basic subunits within this sequence were recognised, 3D-modeled and assessed as regard to their potential molecular interaction by docking methods. Furthermore, T-cell epitopes were forecast by using predictive software in order to evaluate the putative implications of the olive 11S proteins in food allergy.
