Outline of SAJ: Activities and Membership
The Society for Actinomycetes Japan (SAJ) was established in 1955 and authorized as a scientific organization by Science Council of Japan in 1985. The Society for Applied Genetics of Actinomycetes, which was established in 1972, merged in SAJ in 1990. SAJ aims at promoting actinomycete researches as well as social and scientific exchanges between members domestically and internationally. The Activities of SAJ have included annual and regular scientific meetings, workshops and publications of The Journal of Antibiotics (the official journal, joint publication with Japan Antibiotics Research Association), Actinomycetologica (Newsletter) and laboratory manuals. Contributions to International Streptomyces Project (ISP) and International Symposium on Biology of Actinomycetes (ISBA) have also been SAJ's activities. In addition, SAJ have occasional special projects such as the publication of books related to actinomycetes: “Atlas of Actinomycetes, 1997”, “Identification Manual of Actinomycetes, 2001” and “Digital Atlas of Actinomycetes, 2002” (http://atlas.actino.jp/). These activities have been planned and organized by the board of directors with association of executive committees consisting of active members who belong to academic and nonacademic organizations. The SAJ Memberships comprise active members, student members, supporting members and honorary members. Currently (as of Dec. 20, 2017), SAJ has about 448 active members including student members, 21 oversea members, 14 honorary members, 3 oversea honorary members, and 13 supporting members. The SAJ members are allowed to join the scientific and social meetings or projects (regular and specific) of SAJ on a membership basis and to browse The Journal of Antibiotics from a link on the SAJ website and will receive each issue of Actinomycetologica, currently published in June and December. Actinomycete researchers in foreign countries are welcome to join SAJ. For application of SAJ membership, please contact the
SAJ secretariat (see below). Annual membership fees are currently 5,000 yen for active members, 3,000 yen for student members and 20,000 yen or more for supporting members (mainly companies), provided that the fees may be changed without advance announcement.

Unique techniques for selective isolation of rare actinomycetes

INTRODUCTION
Actinomycetes are able to grow in several different
ecosystems, and are known to play roles in carbon cycling and
nutrient transformation in soil environments (Goodfellow, M.
& Williams, S., 1983; McCarthy, A. J. & Williams, S. T., 1990;
McCarthy, A. J. & Williams, S. T., 1992). The most abundant
actinomycete taxa in soil are members of the genus
Streptomyces, which are easy to isolate by use of a combination
of dilution plating and selective media such as Humic acid-
Vitamin (HV) agar (Hayakawa, M. & Nonomura, H.,
1987). HV agar is the most suitable selective isolation medium
for actinomycetes, and has been used by actinomycete
researchers around the world (Coombs, J. T. & Franco, C. M.
M., 2003; Jint, et al., 1998; Guo, et al., 2015). However, an
unordinary of actinomycetes are rarely isolated from soil; we
here refer to these taxa as “rare actinomycetes”. Why are these
rare actinomycetes so difficult to isolate? One reason is that
Streptomyces colonies appear rapidly on isolation plates and
then spread, thereby decreasing the available area for growth of
rare actinomycetes. Thus, the desire to isolate non-standard
bacteria has necessitated the development of isolation methods
that are selective for these rare actinomycetes. Previously,
several researchers have described methods for selective
isolation of rare actinomycetes, including the use of selective
agents such as antibiotics, chemicals, and physical stresses
(Hayakawa, M., 2008; Takahashi, Y. & Omura, S., 2003;
Williams, S. T. & Davies, F. L., 1965). Additionally, taxonomic
studies of actinomycetes have progressed in parallel with the
isolation of novel actinomycetes using selective techniques
(Stackebrandt, E. & Schumann, P., 2006). In early actinomycete
research, multiple streptomycetes were discovered and served
as the source of several major classes of antibiotics; in contrast,
only a few non-streptomycete actinomycetes (e.g., members of
genera such as Micromonospora, Mycobacterium, and
Nocardia) were just known at that time (Waksman, S. A., 1950;
Waksman, S. A., 1957). Since 1960, several researchers have
developed selective media and pre-treatment techniques for the
isolation of other soil actinomycetes, and the number of
proposed actinomycete genera has progressively increased
(Porter et al., 1960; Burman et al., 1969; Nonomura, H., 1969).
Several decades ago, progress in DNA sequencing technology
has contributed to the clarification of phylogenetic relationships
in taxonomic studies of actinomycetes (Stackebrandt, E. &
Goebel, B. M., 1994; Rosselló-Mora, R. & Amann, R., 2001).
For example, 16S rRNA genes have proven to be useful tools
for determining the lineage of isolates, and DNA-DNA
hybridization has proven to be the most important test for
distinguishing the phylogeny of related species (Kim et al.,
2007; Maidak et al., 1997; Stackebrandt, E., & Ebers, J., 2006).
Most recently, next-generation DNA sequencing has provided
genome information relatively inexpensively, and this
technology should make it possible to perform Multi-Locus
Sequence Analysis (MLSA) and in silico DNA-DNA
hybridization (Labeda et al., 2012; Meier-Kolthoff, J. P., 2013).
In this review, we will describe recent developments in methods
for isolation of rare actinomycetes by the use of unique
techniques, along with accompanying taxonomic studies.
ISOLATION METHODS FOR RARE
ACTINOMYCETES
The streptomycetes are commonly found actinomycetes
living in soil habitats (Goodfellow, M. & Williams, S., 1983),
as evidenced by the fact that streptomycetes are easy to isolate
by dilution plating to HV agar medium (Hayakawa, M. &
Nonomura, H., 1987). However, it is quite difficult to isolate
rare actinomycetes other than members of the genus
Streptomyces. Although, the growth of streptomycete colonies
can be suppressed by the addition of antibiotics and/or
chemicals, physical enrichment technique have also been
employed for the isolation of rare actinomycetes (Hayakawa,
M., 2008). In our laboratory, several useful techniques have
been developed for the isolation of rare actinomycetes
(Hayakawa et al., 1991a; Hayakawa et al., 1991b; Hayakawa et
al., 1995; Hayakawa et al., 2000). For example, Microbispora
can be isolated from soil by dry heating at 120 °C for 1 h,
followed by treatment of the suspended soil with a mixture of
1.5% phenol and 0.01% chlorhexidine gluconate (Hayakawa et
al., 1991a). Other selective methods also have been developed
(Hayakawa, M., 2008) for the isolation of rare actinomycetes
representing a range of genera, including Actinoplanes,
Actinokineospora, Acrocarpospora, Actinosynnema,
Actinomadura, Amycolatopsis, Catenuloplanes,
Cryptosporangium, Dactylosporangium, Kineosporia,
Kutzneria, Micromonospora, Microtetraspora, Nonomuraea,
Thermomonospora, Pseudonocardia, Thermobifida,
Saccharomonospora, Spirilliplanes, Streptosporangium, and
Virgosporangium. Thus, genus-specific antibiotics and
pretreatment conditions have already been described by several

researchers. Instead, we considered new ideas for other ways to
suppress streptomycete colonies or to differentiate rare
actinomycetes from streptomycetes, thereby facilitating the
isolation of undiscovered rare actinomycetes. We focused on
centrifugation as one of way to eliminate streptomycetes (Table
1). Selective isolation of members of the genera
Micromonospora and Frankia by ultracentrifugation has been
described previously (Karwowski, J. P., 1986; Baker, D. &
O’Keefe, D., 1984). Separate work has shown the use of a
rehydration and centrifugation (RC) method for selective
isolation of motile actinomycetes using centrifugal force to
enrich for the desired organisms by removal (via sedimentation)
of non-motile streptomycetes (Hayakawa et al., 2000; Otoguro
et al., 2001; Suzuki et al., 1999; Suzuki et al., 2001a,b).
1) Selective isolation method for Nocardia
The genus Nocardia has been observed in several ecosystems,
including soil (Cross et al., 1976; Orchard et al/. 1977), plant
root (Kaewkla, O. & Franco, C. M. M.), sediment (Yamamura
et al., 2003a; Yamamura et al., 2005), and clinical specimens
(Saubolle, M. A. & Sussland, D., 2003; Wauters, G. et al., 2005).
The genus Nocardia is one of the oldest actinomycete taxa, and
was proposed by Trevisan (1889). In recent years, the number
of recognized Nocardia species has risen to almost 90. A
modification of the paraffin-baiting technique (Söhnghen et al.,
1913) has been employed for isolation for Nocardia species
from soil (Portaels, F., 1976; Schaal, K. P. & Bickenbach, H.,
1978). However, this technique is problematic, permitting
contamination by numerous other bacteria and fungi, and
thereby making pure culture isolation difficult. In other work,
Orchard & Goodfellow (1974) devised a selective medium
supplemented with an antifungal antibiotic, cycloheximide, and
various combinations of antibacterial antibiotics including
demethylchlortetracycline, methacycline, and chlortetracycline.
Use of this technique permitted the isolation of Nocardia from
only 15 of 47 soil samples examined (Orchard, et al., 1977).
In screening for selective methods for isolation of rare
actinomycetes, we attempted the selective isolation of members
of the genus Nocardia based on centrifugation methods. One
advanced evaluation result showed that Nocardia cells are
concentrated by a sucrose-gradient centrifugation technique
(Yamamura et al., 2003b). Briefly, a water suspension of air-
dried soil was centrifuged through a gradient consisting of 10,
20, 30, 40 and 50% sucrose at 240 x g for 30 min. The 20%

sucrose layer, which was enriched for Nocardia cells, was then
recovered, diluted, and plated on HV agar supplemented with
antibacterial agents (Fig. 1).
The sucrose-gradient centrifugation method is more
generally known as isopycnic centrifugation, and has been used
to separate cells via ultracentrifugation (Beaufay et al. 1974). In
the course of selective isolation of rare actinomycetes, we
applied the another way, rate zonal technique (Wilson, M. A. &
Cascarano, J., 1972), also was used to differentiate cells by
taking advantage of spore sedimentation speed under relatively
low centrifugal force. Figure 2 shows the distribution of soil
actinomycetes isolated from each sucrose fraction. Interestingly,
Nocardia were concentrated in the 20% fraction, while
streptomycetes were spread across a broad range of higher-
sucrose-concentration fractions. On the other hand, the
distributions of members of the genera Micromonospora and
Actinoplanes had peaks in the 10% or 20 - 30% sucrose
fractions, respectively. The different locations of peaks for
distinct actinomycete genera are presumed to reflect some
features of the cell surface layers (e.g., hydrophobicity) and/or
the distinct morphologies and motilities of different taxa.
The genus Nocardia comprises mycolic acid-containing
actinomycetes that have a tolerance for a number of antibiotics,
including at least one (chlortetracycline) that has been reported
(Orchard et al., 1977) to show selectivity for members of the
genus Streptomyces. Therefore, in order to improve the
recovery of members of the genus Nocardia, we examined the
combinational use of the sucrose-density gradient
centrifugation and chlortetracycline selection. As a result, we
succeeded in improving the selection of the Nocardia from soil
(Table 2). We then applied the sucrose density gradient
centrifugation technique to different kinds of soils, sediments,
and activated sludge, demonstrating the successful isolation of
Nocardia species from all of these samples (Table 3). The
numbers of the Nocardia isolates obtained were higher from
soil than from aquatic environments such as sediments and
activated sludge (Yamamura et al., 2003a).
2) Distribution of Nocardia species in different habitats
Taxonomic evaluation of these isolated Nocardia strains was
performed using restriction fragment length polymorphism
(RFLP) analysis based on the 16S rRNA gene. The soil
Nocardia isolates belonged to 4 species (Nocardia africana,
Nocardia asteroides, Nocardia salmonicida, and Nocardia
uniformis); however, aquatic Nocardia isolates represented 8
known species as well as a novel species candidate. Notably,
the larger number of species in aquatic samples contrasts with
the above observation that lower absolute numbers of Nocardia
isolates were recovered from aquatic environments.
Consequently, the sucrose density gradient centrifugation
method is expected to permit the isolation of a diverse range of
Nocardia, including novel species from soil and aquatic
environments (Yamamura, et al., 2003a,b; Yamamura et al.,
2005).
N. asteroides is a causative agents of nocardiosis. We
recovered isolates of this species from both soil and aquatic
samples. We evaluated the genomic diversity of our N.
asteroides isolates using repetitive extragenic element (REP) -
PCR, a fingerprinting technique that can discriminate strains
based on individual differences in genomic variation
(Yamamura et al., 2004). REP-PCR amplifies the DNA between
adjacent repetitive extragenic elements, and has been used for
typing in intra-species complexes (Olive, D. M. & Bean, P.,
1999; Stackebrandt, E. et al., 2002; Gürtler, V. & Mayall, B. C.,
2001). With our strains, the resulting fingerprints showed
characteristic patterns depending on the isolation source. This
result is expected to provide useful information, given that the
fingerprint pattern can be used for strain tracking of pathogenic
N. asteroides.
3) Selective isolation method for Mycobacterium
The genus Mycobacteria is known to be an important bacterial
group, and notably includes the pathogens responsible for
tuberculosis and leprosy (Cohn et al., 1997; Baumgart et al.,
1993). Members of this genus are universally present in soil as
saprophytes, commensals, and symbionts; characterization of
the genus has also focused on the presence of P450 proteins that
might allow these microbes to play a role in bioremediation by
degradation of aromatic hydrocarbons (Bastiaens et al., 2000;

Kelly et al., 2003). Phylogenetically, the genus Mycobacterium
belongs to the suborder Corynebacterineae, which also includes
the family Mycobacteriaceae. Most members of the suborder
Corynebacterineae contain mycolic acid in the cell wall. The
mycolic acids include long fatty acids, with lengths varying
from C22 to C100, that are linked to the peptidoglycan via
arabinogalactan molecules (Marrakchi et al., 2014). The genus
Mycobacterium has much longer chains of mycolic acid than
other mycolic acid containing genera. Methods for isolation of
members of the genus Mycobacterium from clinical specimens
have been proposed by many researchers; however, to our
knowledge, techniques for isolation from soil have been
reported only by Parashar et al. (2004). In short, Parashar’s
method for selective isolation of soil mycobacteria uses pre-
treatment with 3% (w/v) SDS plus 4% (w/v) NaOH, followed
by exposure to 2% (w/v) cetrimide. Based on the method
described in that paper, we expected that mycolic acid protects
cells from SDS attack, and we therefore employed SDS as a
selective agent for Mycobacterium (Yamamura, H. & Harayama,
S., 2007). Briefly, soil was suspended with olive oil and
centrifuged at 1,580 x g for 5 minutes to remove large soil
particles. Aliquots (100 µl) of the suspensions then were
overlaid on HV agar together with 50 µl of 20% (w/v) SDS, and
the plates were incubated at 30 °C for 2 weeks. After the
incubation period, a region where the emulsion was demulsified
appeared, and colonies of the genus Mycobacterium were
observed growing in the center of demulsification area (Fig. 3).
Demulsification is thought to be caused by water soluble
substances that diffuse from the Mycobacterium colonies.

Determination of the 16S rDNA base sequence of all of isolates
revealed that these strains were closely related to known species
of fast-growing Mycobacteria (Fig. 4) . Finally, we developed
and confirmed the selective isolation method for the genus
Mycobacterium, which was named as demulsification of the
olive-oil/SDS emulsion (DOSE) method.
GENOMIC DATA APPLICATION FOR TAXONOMY
Motility is used in actinomycete taxonomy as a marker that
distinguishes isolates at the genus level; however, motility is
frequently difficult to observe in novel isolates (Suzuki et al.,
2001; Suzuki et al., 1999; Suzuki et al., 2001). Additionally,
novel genera may test as false-negatives for motility if cultured
under the wrong conditions. Therefore, we tried to develop a
supporting method to assess the potential for motility by testing
for the presence of a flagellin-encoding fliC gene in rare
actinomycetes (Yamamura et al., 2011). A pair of actinomycete
flagellin gene-specific primers (Table 4) was designed based on
fliC sequences from the published genome sequences of three
relevant species. The resulting primers successfully amplified
flagellin genes from 21 isolates of the genus Actinoplanes, a
genus that is representative of motile actinomycetes.
Interestingly, the PCR-amplified products fell into two classes,
with lengths of 1.2 kb and 0.8 kb (Fig. 5). The difference in size
reflected insertion/deletion of sequences encoding a variable
region located in the central part of the flagellin protein.
Generally, when gene deletion occurs, the resulting protein
cannot fold correctly (yielding an inactive conformation) or is
encoded as a truncated peptide. However, prediction (using
SWISS-MODEL) of the 3D structure of the proteins encoded
by the 0.8-kb fragments suggested that these proteins would
retain a conformation that would permit the formation of
flagella (Fig. 6). We expect that the detection of the presence of
fliC sequences will be of use in supporting the observation of
motility in novel rare actinomycete isolates. Conversely, the
failure to detect a flagellin-encoding gene might be used to
verify results that are negative by the classic motility assay.
CONCLUSION
Recent proposals have suggested dramatic increases in the
number of novel genera and species of actinomycetes, but
methods for selective isolation of such genera have not yet been
established. A major challenge has been a technique for
reducing the number of the colonies belonging to the genus
Streptomyces, which has been an important factor in
establishing new selective isolation methods. Previously,
several researchers developed selective isolation methods, as
summarized by Hayakawa (2008), Goodfellow (2010,) and
Tiwari, K. & Gupta, R. K. (2013). These several methods for
isolation of rare actinomycetes employed combinations of
physical stress (such as dry heat) and antibiotics. However,
since the number of stress conditions is limited, alternative
techniques are needed. Nowadays, the development of novel
selective isolation methods can be a challenge, but such
methods are expected to stimulate the research of
actinomycetologists around the world. In addition, recent
progress on taxonomy by molecular genetics has facilitated the
speciation of microbes. For example, genome analysis is
extremely useful not only as a tool to evaluate the
pharmaceutical potential of actinomycetes but also as a
taxonomic tool (Zerikly, M. & Challis, G. L., 2009; Ikeda, H.,
2017; Jensen, P. R., 2010, Ramasamy, D. et al., 2014). As next-
generation sequencing technology becomes cheaper and more
widespread in the near future, this method is expected to
become an essential tool for classification, perhaps even
displacing the use of prokaryotic 16S rDNA (Ramasamy, D. et
al., 2014). Furthermore, genomic information is expected to
provide supporting data for taxonomic classification, as we
noted in the present review with regards to the use of flagellin
sequences to complement the results of motility assays.
In this review, several unique selective isolation methods
were introduced. Specifically, sucrose density gradient
centrifugation can be used to selectively enrich for members of

Mycobacterium based on the ability to demulsify an emulsion
of SDS and olive oil. Novel actinomycetes at the genus level
are increasingly being proposed, leading to increases every year
in the number of actinomycete genera, but strategic selective
isolation methods for those actinomycetes have not yet been
established. Further identification of novel rare actinomycetes
will require applying new approaches to these isolation methods,
including the incorporation of technological innovation.

浜田盛之博士が世界微生物保存機関連盟 Skerman 賞を受賞
製品評価技術基盤機構バイオテクノロジーセンター(NBRC)の浜田盛之博士が、世界微生物保存機関連
盟(WFCC: World Federation for Culture Collections) Skerman Award for Microbial Taxonomy を受
賞し、7 月 17 日~21 日にシンガポールで開催された世界微生物株保存会議 (The 14th International
Conference on Culture Collections(ICCC14))において授賞式及び受賞講演が行われました。この賞
はオーストラリアの著名な細菌学者 V. B. D. Skerman 博士を記念して設けられた微生物分類学において
顕著な業績を上げた 40 歳未満の研究者に贈られる賞で、日本人の受賞は浜田博士が初めてとなります。
今までにベルギー・ゲント大学の Peter Vandamme 教授をはじめ,受賞者はその後世界の微生物分類学を
牽引しています。放線菌の研究での受賞は 2007 年の Wen-Jun Li 博士(当時 Yunnan University、中国)
に次いで 2 人目で、受賞タイトルは「非菌糸状放線菌の分離と分類に関する研究」(Studies on the
isolation and taxonomy of non-filamentous actinobacteria)になります。放線菌の中でも、これま
で選択分離が困難で多様性の解明が遅れていた非菌糸状放線菌(アクチノバクテリア)の選択分離手法
を開発し、9 新属 33 新種を発見・提唱したことで、アクチノバクテリアの生態学的多様性の解明と分類
学の発展に寄与したこと、NBRC 放線菌コレクションの充実への貢献,アジア諸国との共同研究を通じた
人材育成などが高く評価されました。浜田博士は 2015年に日本放線菌学会浜田賞を受賞されていますが、
業績が世界から評価されたことで、今後の更なる活躍が期待されます。

2018 年度日本放線菌学会大会は、武蔵野大学有明キャンパスにて開催することになりました。2020 年
東京五輪で競技会場が集中する有明地区は、都心や空港からのアクセスも良く、情報発信や企業活
動が活発な環境に恵まれています。多くの皆様のご参加を心よりお待ち申し上げます。詳しい情報

第 32 回日本放線菌学会年会 感想記
9/7-8に日本放線菌学会第 32回大会を長野県長野市で開催しました。全国から放線菌およびその類縁
菌を対象とする微生物研究者を中心に 163 名(スタッフを除く)が集まり、分類学・スクリーニング・二
次代謝研究などの伝統的な応用微生物学から、進化・生合成化学・分子構造科学・分子生物学・代謝工
学・ゲノム科学・システム生物学などの先端生命科学までカバーする広範な研究発表がありました。学
会三賞は大村賞が田村朋彦博士による放線菌の分類とリソース構築、若手向けの浜田賞は稲橋佑起博士の
植物からの放線菌の分離と同定、功績功労賞が長年に
わたる希少放線菌の探索と発見に関する研究で浅野行
蔵博士が受賞され、それぞれの研究についての発表が
ありました。16題の一般講演では、リボソーム工学の
先駆者である越智幸三先生のトークなど老若男女混在
のプレゼントとなり、盛り上がりました。また、64題
のポスター発表では、46題の院生や PDによる発表のう
ち、参加者の全員の投票により福本響さん(関西大)、
野口智宏さん(東京大)、Ruoying Fengさん(北海道大)
がポスター賞に選出されました。受賞された若者の今
後の活躍を祈念するとともに、ほとんど差がない激戦
であったことを申し添えます。ポスター会場には討論
空間も作ったのですが、やはり“どこでもホワイトボ
ードでディスカッション”は日本の風土には合わない
ようで、これはあまり有効活用とはいかなかったよう
です。初日のポスター発表では“ビール片手にディス
カッション”も実施しました。こちらはなかなか盛り
上がったようです(写真 3)。招待講演ではマンチェスタ
ー大の高野恵理子教授に英国で特に力を入れているマ
ンチェスターグループの応用的合成生物学について、
奈良先端大の森浩禎教授に大腸菌のメタ解析とそれを
用いた systems biologyについて講演していただきま
した。座長を北里大の池田治生教授にお願いし、客席
には企業展示で参加された慶應の板谷光泰教授が座っ
ている、細菌を用いる日本の実践的合成生物学の主た
るメンバーが集う豪華キャストでの講演会となりまし
た。交流イベントでは前回の東京大会からのご厚意に
よって、懇親会で信州新町から呼び寄せた手打ちそば
職人さんによるそば打ち実演、うちたてゆでたてそば
の振る舞いを企画し、大変好評でした。最後の善光寺

へのバスツアーも楽しんでいただけたようです(写真5)。懇親会への移動手段でよかれと思ったタクシー
利用は雨が降ったときの地方都市の脆弱性があらわになり、待ち時間が長くなったのがちょっと失敗でし
た。
トピックス・感想など
大会として大成功であったと勝手に満足しています。
至らぬ点も多々ありましたが、目立つ失敗はほとんど
大会長によるもので、もとよりお笑い系なので皆さん
笑って楽しんでいただけたようです。コアユニットメ
ンバーとして支えて下さった信州大の保坂毅、静岡大
の小谷真也、近畿大学の仲宗根薫の各先生には大変お
世話になりました。またアルバイト参加していただい
た学生さんを含む方々の抜群の働きにも助けられました。今回はあまり組織だったこともやらず、企業さ
んへもめんどくさいのと圧力かけるほど研究室の購買量が少ないこと、実行委員長兼事務長兼ぱしりだっ
たので大会長は結構大変でしたが、自身も十分楽しめました。唯一の心残りはよかれと思った機器展示の
大部屋への分離により、客足が芳しくなかったことです。ほとんど全員が聴講する参加人数の少ない学会
ではポスター会場、あるいはその近傍で機器展示をした方がよさそうです。
最後に、このような充実した大会を開催できたのは、加藤記念財団、長野観光コンベンションビュー
ロー等の公的機関や、身銭を切ってサポートしていただいた企業の皆様、賛助会員の皆様など、サポー

菌類と藻類の共生体である地衣類及び培養地衣菌の二次代謝産物

地衣類は菌類と藻類の共生体であり、互いに緊密な関係を保っており、その形状から樹状地衣、葉状
地衣、および痂状地衣に分類される。和名は「・・ゴケ」という名前のものも多いが、蘚苔類とは異な
るものである。地衣類は古くから染料、食品、医薬品、香水など幅広く利用されており、リトマス試験
紙もリトマスゴケ(Roccella spp.)から作られたのが始まりである。地衣類はデプシド、デプシドンな
ど「地衣成分」と呼ばれる地衣類に特有な二次代謝産物を産生することが知られているが、その主なも
のは菌類によって産生されることが明らかとなっている。日本における地衣成分の研究は 1950 年代か
ら朝比奈泰彦と柴田承二により精力的に行われ、「Chemistry of lichen substances」1) にまとめられている。
地衣類の多糖類に関する研究も盛んに行われ、それらの抗腫瘍活性 2)なども報告されている。また、地
衣類に共生する地衣菌が分離培養され 3)、近年、その二次代謝産物の研究も盛んに行われるようになっ
た。当初、培養地衣菌の産生する化合物は、天然から得られる地衣成分と構造類似の化合物が単離、報
告されたが、そうではないケースも報告されるようになった。すなわち、培養地衣菌が産生する二次代
謝産物が、現在までに地衣成分として知られた構造類似体ではなく、菌類の二次代謝産物に近い構造を
有する化合物が多く報告され、さらに新規な構造を有する化合物も見いだされるようになった 4)。この
ように、地衣菌の分離培養の条件によっては、共生状態では抑制されていた地衣菌の生合成遺伝子が発
現することが示唆され、地衣菌が新たな天然資源になりうることが示された。

演者らは天然の地衣体からの成分探索を行う一方、培養地衣菌の成分探索を行い、菌類二次代謝産物
でマイコトキシンとしても知られるゼアラレノン誘導体やナフトキノン誘導体など、以下に示したよう
な新規化合物などを報告してきた 5,6)。また、フィンランドにて採集した Amygdalaria panaeola (Ach.)
Hertel & Brodo では、地衣菌の培養時に培地が蛍光黄色を示したことから、蛍光黄色色素の単離を試み、
構造右側鎖部分のアミノ酸部の構造が異なる panaefluorolins A-I と命名した 9 種の類縁体を単離し、他
には例を見ない新奇な構造と決定した 7,8)。さらにその生合成経路を検討し、イソキノリン骨格の炭素
部分は酢酸マロン酸経路から、イソキノリン骨格部分の窒素を含む右側鎖は各種アミノ酸が組み込まれ、

にした 9)。
また,panaefluorolins A および B の HeLa 細胞及び NHDF 細胞に対する細胞毒性を検討した結果、100 M
の濃度においても細胞毒性は認められなかった。

真菌細胞内にも共生(寄生?)するグラム陰性細菌

グラム陰性細菌は動物や植物などの高等生物に侵入・感染し、宿主に病原性を示す。この過程におい
て、細菌は菌密度依存の遺伝子発現機構であるクオラムセンシング(QS)機構を使い、巧みに宿主の
防御を乗り越える。QS 阻害剤を見出せれば、既存の抗生物質に代替する新しい感染制御薬剤のリード
になることが期待される。そこで、レポータージーンアッセイ系を用いて、土壌分離糸状菌の培養物か
ら QS アゴニスト・アンタゴニストを探索した。その結果、接合菌 Mortierella alpina A-178 株の培養物
にアゴニスト活性が認められたため、バイオアッセイを指標に活性本体を単離し、構造決定を行った。
すると、得られた物質は QS シグナル分子そのものであるアシルホモセリンラクトン(AHL)類である
ことが分かった。細かな解析は講演でお話しするが、結論だけ言うと、M. alpina A-178 株の菌糸中に細
菌(エンドバクテリアと呼ばれている)が共生し、それらが AHL 類を産生していた 1)。
接合菌にはエンドバクリアが共生しているものが多い。エンドバクテリアが宿主にとって共生(有益)
なのか寄生(やや有害)なのかは、それらの組み合わせによって異なっているようである。ただ、共生
と寄生のどちらなのかが分からない例も多い。Hertweck らが Nature 誌に報告した Rhizopus属に棲むエ
ンドバクテリアは、宿主に有益な作用(二次代謝産生能の付与、分生胞子形成促進など)を示す代表的
な例である 2)。一方、Mortierella 属に共生するエンドバクテリアはそれほど明確な存在意義を示さない
3)。近年、続々と新種のエンドバクテリアが報告され、いくつかはゲノムまで読まれている。
ごく最近、植物病原細菌として有名な青枯病菌 Ralstonia solanacearumが Aspergillus 属などの土壌真菌
細胞内に侵入・感染する例が報告された 4)。さらに、青枯病菌が作るリポペプチド ralstonin 類が、真菌
の厚壁胞子を誘導し、細菌が真菌に侵入する上で重要な役割を担うことが示唆された。早速、その物質
の正体を突き止めるため、ralstonin 類の単離・構造決定を行った 5)。ほぼ同時期に、中国とドイツから
ralstonin 類の論文発表が相次いだ 6,7)。Ralsotnin 欠損株の解析から、本物質は真菌への感染に必須ではな
いことが分かったが、真菌宿主への侵入過程で機能するのは間違いないようである。青枯病菌は真菌内
に隠れることで、土壌中での悪環境に耐えているという説が提唱されている。
グラム陰性細菌が、どのようにして真菌細胞内へ侵入・共生(寄生)するのかはとても興味深い研究
課題である。しかし、優れたモデル系がなかったため、本分野の進展はやや時間がかかっているように
思われる。我々は、青枯病菌と土壌真菌からなる実験系が有望なモデル候補であると考えており、ここ
から新たなブレークスルーが出せることを期待して研究を進めている。講演では、可能な限り最新の研
究知見まで紹介したい。

ヒト微生物叢研究のためのバイオリソース整備

次世代シーケンサーを活用した微生物叢の網羅的な解析により、培養を介さずともヒトの常在微生物
叢、特にヒト腸内細菌叢の把握およびその機能を容易に理解できるようになってきた。ヒト腸内の微生
物のその多くがこれまでに未培養あるいは未同定の微生物(難培養微生物)であるということは、今日
では周知の事実である。ヒト微生物叢の研究をこれまで以上に発展させるためには、難培養性の微生物
を種毎に分離培養し、微生物の本質を理解することが重要である。最近、フランスの研究グループは複
数の培養条件を用いて解析する培養方法(culturomics)1)により、これまでに培養されていなかった微
生物を数多く分離したと発表した。同グループは新規なヒト由来の微生物を迅速に発表するために、
New Microbes and New Infections 誌に「New Species Announcement」というカテゴリーを新設し、新種記
載の論文の投稿を促している 2)。単離された微生物は、その分類学的研究が行われるとともに、その微
生物に学名が与えられ、研究者間でその標的とする微生物に制限なくアクセスできる環境(カルチャー
コレクション)に寄託される必要があると考えられるが、前述の学術誌に発表された論文の多くがその
基準を満たしていない。我々も、ヒト腸内から新規微生物を単離し、その分類学的研究を行うとともに、
微生物資源の確保およびその利用の観点からバイオリソースの整備を行っている。これまでに健常成人
8 名の糞便から種々の血液寒天培地などを用いて菌株を分離した。また、共生関係にある微生物を分離
できると期待されるメンブランフィルター法 3)の適用も試みた。Bacteroides 属や Bifidobacterium 属に属
する菌種も数多く分離されたが、近年、宿主との健康の関連性について注目されている Akkermansia
muciniphila のような既知種ではあるがユニークな菌種も分離された。該当菌株は当室(JCM)に寄託し、
既に提供を開始している。分離株の中には新規な微生物も検出された 4)。またその他の新種候補株につ
いては現在分類学的研究を進めており、順次新種提案をする予定である。本講演では、新規微生物の分
離とともに、その受け皿となっているカルチャーコレクションの重要性についても議論したい。データ
の一部は、公益財団法人発酵研究所(IFO)の平成 27 年度一般研究助成ならびに国立研究開発法人日本
医療研究開発機構(AMED)が実施する革新的先端研究開発支援事業(PRIME)の支援によるものであ

土壌細菌叢メタゲノムの時間的変動と細菌間相互作用

土壌環境は地球上で微生物多様性が最も高い環境の一つであり、1 g あたり数千種におよぶ細菌間で
成り立つ様々なネットワークによって物質循環や環境浄化など生態系に必須な機能が支えられている。
メタゲノム的アプローチは、環境変動に対して土壌細菌叢が全体としてどのようにレスポンスするかを
把握するのに有効な手法である。本講演では環境変動として多環芳香族化合物を添加した際の土壌メタ
ゲノムの時間的変動パターンを解析した例を紹介する。汚染後の異なる時点で土壌メタゲノムを
Illumina ショットガンメタゲノムシーケンスで調べた結果、(1)Mycobacterium 属と Proteobacteria 門に
よる多環芳香族化合物の協調的代謝、(2)芳香族化合物代謝遺伝子と増減を共にする同調遺伝群、(3)
汚染浄化後に細菌叢の構造が元に戻る傾向(レジリエンス)、(4)土壌細菌叢のレジリエンスとファー
ジの関係、などが明らかになった 1。
メタゲノム解析は細菌叢全体を俯瞰するのに大きなアドバンテージがある一方で、データベースに大
きく依存した手法であることは否めない。上記の現象においても、異なるアプローチによって再検証し、
メカニズムを追求していく必要がある。そこで我々は、メタゲノム解析した土壌から、多環芳香族化合
物の分解菌コンソーシアムを取得し、分解における細菌間相互作用を検討することにした。本コンソー
シアムでは、分解菌の Mycobacterium 属が単独優占属にならず非、分解菌の Proteobacteria 門が安定的に
存在しており、何らかの協調的な関係性が疑われた。諸解析の結果、Mycobacterium 属の分解菌株は多
環芳香族化合物の代謝能力を有する一方で、生育阻害を受けることがわかった。また Proteobacteria 門
の細菌株によって生育阻害が緩和されることが明らかになった。この現象は分解菌の密度が低く、非分
解菌の密度が高い時に最も顕著に現れることから、土壌汚染初期に低密度に存在する「キープレイヤー」
と周囲に莫大に存在する「オーディエンス」の相互関係を紐解くモデルケースと捉えることができ、現
在遺伝子レベルでの検証が進められている。
また土壌細菌叢のレジリエンスや安定性を検証するために、「土壌ノトバイオロジー」の可能性を検
討してきた。土壌から抽出した細菌コミュニティを滅菌処理した同一土壌へと「戻し移植」し、2 年間
の長期にわたり細菌叢構造をモニタリングした。その結果,移植後半年から一年で元の構造を再構成で
きることがわかった。Actinobacteria 門では、Streptomyces ならびに培養情報の乏しいグループ Gaiella
での変化が特徴的で、特に後者は元の土壌や再構成された土壌で優占しており、土壌生態系における何
らかの重要性を示唆している。
